Difference between effect and utility logit

I was wondering how it can be explained that within an attribute level X has the highest positive effect (when running a logit analysis), and when checking the utility report, that level X has not the highest positive utility anymore. Now, the level which had the second highest positive effect in the logit analysis, has the highest average utility for that attribute as shown in the utility report.

I'm not quite sure what numbers you're finding to be in conflict?  Are you comparing logit utilities with HB or LC utilities?

No, just with the logit analysis, Sawtooth shows the 'effect' 'std error' and 't Ratio' per level.. However it is also possible to see the utility report which is also produced by the logit analysis. And there the average utilities are displayed. Normally, the levels that had the highest effects also have the highest average utilities. But this is not the case now
It would be helpful to see the output you're looking at to get this.  You may want to contact our support group at support@sawtoothsoftware.com.
